    Hi,
    I just came back from a 2wk vacation and found that the water level in my CO2 bubble counter is very low. The water level went below the CO2 tube inside the bottle. Now, I cannot see or count my bubbles.

    Will this cause any problem in the CO2 going into my reactor into my tank?

    no worries. will not cause any problems.
    just refill the bubble counter with water.

    My problem is that the bubble bottle is sealed by some adhesive. I got the CO2 setup from Nature Aq.
    Is there a way to fill-up the water from the input or output tubes?

    You don't take the thing apart! Just fill it through the inlet hole.
