If you want to remove the excess CO2, just use a stick, rod or chopsticks to do some rapid movement in the water. Bubble cavitation will occur and the CO2 as well as other gases will be released back into the air.
A pump and airstone will help too.
You can monitor the CO2 level from your tank by taking the pH and kH values and compare it against this chart at http://www.thekrib.com/Plants/CO2/kh-ph-co2-chart.html to get the CO2 concentration values. Over 35ppm (as mention on the chart) could be stressful for the fish.

Put in airstone and a couple of hours later, they are okay.

Hi,
I think that if you have a CO2 system in your tank,you should only limit it to the lighted hours whilst having it turned on. Once your lights go off,then it is time to shut down the CO2 input too.
The photosynthesis developed by the plants would provide ample O2 for your fishes while there is strong enough light in your tank. This is also the best time to inject CO2 for your plants. I have also heard that pumping CO2 into a tank at night with the lights off is as good as giving cyanide to your fishes.
