Depending on how severe the glare is, it is possible to use image editing software to enhance the picture. This can be achieved a combination of brightness and contast adjustments. However, if it's a "white out" hotspot caused by the flash, then the adjustments won't help at all.
The best method is still to avoid the glare through better technique. Using software is usually the last resort as it takes too much time for each picture and the results are usually unnatural and below average at best.
Perhaps you can show some pictures and we can help to find a better way avoid the problems that you are facing now.

I have dwarf cichlids in my tanks! Do you?
