I am using airline but I got incidents where fry got sucked and die. So want to see if anyone have a better way??
Perhaps you can consider to use a piece of fine stocking or pantyhose over the airline?

Why not use a small filter to create a gentle flow that will sweep up the waste, and break it down through biological filtration?

Yes using sponge filter. How to use that?
Sponge filters help to create surface agitation but they don't really help to create flow throughout the tank. My suggestion is perhaps a small internal filter to create a gentle flow in the aquarium, such that the dirt will be pushed into the filter and broken down. Remember to ensure that the inlet has some sort of prefilter to prevent fries from entering the filter chamber.

Hof flow tends to be downwards from top to bottom, which is less efficient. But if you've one, you can always experiment. If your tank is not too deep, it will probably work
How about a bottom filter? Is it a good way to break down poo at the bottom?
