It's best to transfer the livestock out to another temporary holding tank (along with old tank water) while you are doing the re-scape, that will be a lot less stressful for the fishes and shrimp.
After you change the soil and plants in the tank, you'll still need to run it empty with your filter for a while to re-settle the tank conditions. Check to make sure that the water parameters are stable and back to normal before adding the livestock back into the tank (they'll also need to be drip acclimatized again as the tank will have different parameters).
If you are changing to high nutrient soil like ADA Amazonia aquasoil, then it may take a few days for the tank to settle back to normal (due to the high amount of ammonia and nutrients being released)... in this case, you'll need to keep the livestock in the temporary holding tank for a longer time, so a seasoned mature filter running in the holding tank would be required for that duration (prepare the holding tank and it's filter well before doing the re-scape).
