You'll just have to do it quick and be very careful in applying the chemical, the faster its done the better.
I've heard of people using the netting and hydrogen peroxide method to directly treat wounds or sores on large fishes like koi... but for small fishes like guppies it can be quite tricky to apply it effectively in a net and if the concentrated dosage gets into its gills (which easily happens when treating a small fish), the chemical burn would do them more harm than good.
Instead of hydrogen peroxide, why not consider using other less caustic medications which you can dose in the tank's water column to aid in the fishes natural healing process, much easier and no need to stress them out.
Can try Seachem StressGuard, its dosed in the water column and meant to treat wounds on fishes. I've used it to heal wounded small fishes successfully, even small guppy fry.
