Is there a layer of powdery stuff on the surface too? or are the bubbles transparent? Actually, a picture would help.

yes, there's a white layer of powdery stuff at the suface. also, the soil dont seem to be dissolved.. still in solid form .
Using a skimmer would remove anything on the water surface. Since there is no picture of your set-up, my guess is bubbles/air escaping are coming from the soil or gravel or the plants are pearling heavily.
Just a question.
Did you wash your lapis gravel thoroughly?
