I have used it between the counter and co2 cylinder.
can I do away with the counter Bcoz I noticed that the water level in the counter rises.

If you should do away with the counter, you won't know whats the BPS rate you're actually pumping into your tank. You might end up coming home to either a tank full of dead fish or half-dead ones.
I wish I had photoshop installed on my work PC but this is more or less the layout I can describe on the setup. My setup has the checkvalve after the bubble counter as I had the same issue as you did before and to prevent flowback of water into the counter after the solenoid automatically shuts off after non-lighting hours.
Code:CO2 tank > one-way checkvalve > bubble counter > one-way checkvalve > external-reactor > tank.

i also put two valve.. one in and one out.. like this you won't have water getting in your bubble counter bottle..
Install another check valve after the bubble counter.
Install another two if you are running a external reactor.
One after the counter, one after the reactor.
You would not want the backflow to spoilt your solenoid!
Like Squee mentioned, you can never be too safe!
