You can configure the built-in flash not to fire. See my previous post.
I for fish pictures ok, can angle a bit and the reflection is gone. For direct tank pictures like for ADA competition, that's not possible as the built in flash is fixed. A small black card can be taped to prevent/reduce the reflection.

Hey Green Baron, Checked the menu but option 22 is for monitor off.
Sorry, I think I was not 100% correct. According to the manual, the built-in flash will not fire but it will send out timing pre-flash to trigger the remote flash :-( I did not notice it when I used this feature.
I think the Canon ST-E2 is better in this aspect.

at macro distance you have to shoot straight into the glass. so the technique to track fish at macro distance is also unlike when you are 5 ft away, which is basically you can pivot the camera. can macro distance you have to shift the camera body while tracking, always keeping the lens perpendicular to the glass.

The pre-flash from the built-in flash for commanding the slave flashes can be captured in the reflection if shot straight on. There is a attachment for block this pre-flash that comes with the SB-R1 macro set. Alternatively, you may try using a strip of exposed film to cover the built-in flash, it will block the visible spectrum leaving just the IR for commanding the slaves.
Shooting at an angle will help to avoid capturing the pre-flash. However, you will get a little distortion and astigmitism.
