Albendazole effect on BB

My tank has been infected by some tiny white worms, should be nematodes. Should be brought over from my new plants which I did not disinfect.

I am intending to use albendazole to 'bomb' them, and the questions are:

1) Do I need to off the external filter and use air aeration?

2) If I just let the filter run, will my BB in the filter be affected?

There is no fauna in the tank, just plants only.
