This is not advisable. Gas may get accumulated in the filter and spoils it. I got this info from Eheim technical staff.

You can search the forum for topics on "reactors" and "diffusers". But in your case being DIY CO2, can consider:
    - a 3 ball reactor
    - a simple bell method to collect the gas
    - a CO2 Flipper.

I am using a T-joint that is placed at the inlet tube of the cannister. The CO2 enter the cannister via this T-joint's tube. It works very well.

    Tips:
Place a foam filter media at the mid of cannister to trap and give the CO2 bubble more time to dissolve. This will eliminate the problem mentioned by Juggler.

If there is a will, there is a way.
