Better to isolate the Betta first and treat it separately. A diseased fish is already stressed somewhat. At the same time, treat the tank condition, since other fish are at risk too.
If i use the medication in the main tank with the guppies and fries , will it affect them? I am using a carbon-activated filter too :/
Or should i transfer it to a bowl but this will further stress him out with no filtration too?
Any wise suggestions and ideas ?

If you opt to treat the whole tank, the carbon filter must be removed. Medications may affect young fry so if you are afraid, then isolate the affected Betta. In the treatment container you must increase aeration if you are using methylene blue as the treatment. The treatment removes oxygen slowly from the water over time so without increased oxygenation the fish may die. I don't know about bettas but it pays to be safe.

Just to ask, the betta got ich but doesnt that mean the water has the parasite too?

I use sera costapur if i'm not wrong. Good stuffs that shadow recommended sometime ago. 3-2 days ich were gone from fish. Body no more white spots. Continue dosage for a week. But my dosage is lower than the recommended on bottle. True enough 1 sae and two tetra died. Thats about 5% death for me.
But i worry for your fry though. Maybe just isolate betta first then monitor both tanks?

Are Bettas able to breathe from the surface? It should do okay by itself with a small hang on filter, positioned just above water line to create aeration.
As Storm recommended, quickly isolate Betta and set up a small container / tank as " hospital " tank!
Medicate in the hospital tank. It is more cost effective to medicate in the small tank than to dose a big amount in the big tank.
For the main tank, do a 50% water change and monitor.
If the other fishes don't develop anything, the parasite may not be in the water.
if you are kiasu, medicate at half recommended dosage (???) over 2-3 days, as a covering measure to get any resultant parasites.
By the way, did you buy the Betta recently or were new fish or plants introduced recently?
That could have brought the parasites.
