If they are constantly fighting against the current or getting swirled around like in a washing machine, then its definitely not good for them. The fishes will eventually get too tired and weak.
You can adjust the flow rate on the pump (if possible) or just redirect the flow against a tank wall to dissipate it. Can also wrap some sponge or mesh in front of the outflow to break up the current. Can also look at buying those pump output attachments with different shapes (even have spray bar design) to help adjust the overall flow pattern.
